But I'd like to use the manual duplex function of the printer and cannot get it to work. When I try to change the 'Sides' option in Ubuntu's built-in printer properties app in 'Job options' to two-sided, it just reverts right back to one-sided when I click apply.

Not sure what's going on with the default driver. The Samsung ppd files for many ML printers do not seem to allow for duplexing, auto or manual.
Alternatively, you could try creating a generic postscript printer and add the duplexer option - not sure if that will work the way you need it to or not.
